The value of any kind of data is greatly enhanced when it exists in a form that allows it to be integrated with other data. One approach to integration is through the annotation of multiple bodies of data using common controlled vocabularies or ‘ontologies’. Unfortunately, the very success of this approach has led to a proliferation of ontologies which itself creates obstacles to integration. The Open Biomedical Ontologies (OBO) consortium has set in train a strategy to overcome this problem. Existing (...) OBO ontologies, including the Gene Ontology, are undergoing a process of coordinated reform and new ontologies being created on the basis of an evolving set of shared principles governing ontology development. The result is an expanding family of ontologies designed to be interoperable, logically well-formed, and to incorporate accurate representations of biological reality. We describe the OBO Foundry initiative, and provide guidelines for those who might wish to become involved. (shrink)

At the beginning of 2020, COVID-19 became a global problem. Despite all the efforts to emphasize the relevance of preventive measures, not everyone adhered to them. Thus, learning more about the characteristics determining attitudinal and behavioral responses to the pandemic is crucial to improving future interventions. In this study, we applied machine learning on the multi-national data collected by the International Collaboration on the Social and Moral Psychology of COVID-19 (N = 51,404) to test the predictive efficacy of constructs from (...) social, moral, cognitive, and personality psychology, as well as socio-demographic factors, in the attitudinal and behavioral responses to the pandemic. The results point to several valuable insights. Internalized moral identity provided the most consistent predictive contribution—individuals perceiving moral traits as central to their self-concept reported higher adherence to preventive measures. Similar was found for morality as cooperation, symbolized moral identity, self-control, open-mindedness, collective narcissism, while the inverse relationship was evident for the endorsement of conspiracy theories. However, we also found a non-negligible variability in the explained variance and predictive contributions with respect to macro-level factors such as the pandemic stage or cultural region. Overall, the results underscore the importance of morality-related and contextual factors in understanding adherence to public health recommendations during the pandemic. (shrink)

Motivated by a desire to narrate and contextualize the deluge of "French theory," After the Deluege showcases recent work by today's brightest scholars of French intellectual history that historicizes key debates, figures, and turning points in the postwar era of French thought.

Plasmodium falciparum is the most deadly human malarial parasite, responsible for an estimated 207 million cases of disease and 627,000 deaths in 2012. Recent studies reveal that the parasite actively regulates a large fraction of its genes throughout its replicative cycle inside human red blood cells and that epigenetics plays an important role in this precise gene regulation. Here, we discuss recent advances in our understanding of three aspects of epigenetic regulation in P. falciparum: changes in histone modifications, nucleosome occupancy (...) and the three‐dimensional genome structure. We compare these three aspects of the P. falciparum epigenome to those of other eukaryotes, and show that large‐scale compartmentalization is particularly important in determining histone decomposition and gene regulation in P. falciparum. We conclude by presenting a gene regulation model for P. falciparum that combines the described epigenetic factors, and by discussing the implications of this model for the future of malaria research. William Alston’s argument against the deontological conception of epistemic justification is a classic—and much debated—piece of contemporary epistemology. At the heart of Alston’s argument, however, lies a very simple mistake which, surprisingly, appears to have gone unnoticed in the vast literature now devoted to the argument. After having shown why some of the standard responses to Alston’s argument don’t work, we elucidate the mistake and offer a hypothesis as to why it has escaped attention.

This volume handles in various perspectives the concept of function and the nature of functional explanations, topics much discussed since two major and conflicting accounts have been raised by Larry Wright and Robert Cummins’s papers in the 1970s. Here, both Wright’s ”etiological theory of functions’ and Cummins’s ”systemic’ conception of functions are refined and elaborated in the light of current scientific practice, with papers showing how the ”etiological’ theory faces several objections and may in reply be revisited, while its counterpart (...) became ever more sophisticated, as researchers discovered fresh applications for it. Relying on a firm knowledge of the original positions and debates, this volume presents cutting-edge research evincing the complexities that today pertain in function theory in various sciences. Alongside original papers from authors central to the controversy, work by emerging researchers taking novel perspectives will add to the potential avenues to be followed in the future. The Powers of the Sacred is an opportunity for Hans Joas to return to the dynamogenic character of religion highlighted by William James and Émile Durkheim, in order to propose a reflection on the process of sacralisation of values. The present contribution enters into a pragmatist dialogue with Joas’s proposals, based on investigations carried out in an evangelical context. The aim is to show how certain spiritual practices encouraged on the horizon of collective celebrations participate in the creation of (...) values configured by religious entrepreneurs anxious to capture the religious energy of the faithful for the benefit of conservative political mobilizations. These empirical cases shed new light on the notion of the sacred proposed by Joas, and allow us to identify certain methodological knots, notably in the relationship between Joasian concepts and the notions through which social actors confer meaning on their individual or collective experiences. L’objet de cet article est de le montrer à travers le cas privilégié de la Trinité, figure protypique de la « communauté » . En redéfinissant la notion de (...) personne à partir de la représentation, Hobbes défait la figure traditionnelle de la périchorèse et rend impossible de conceptualiser le dogme trinitaire. L’obstacle théorique qu’il place au cœur de la Trinité est ici examiné dans son impact sur la controverse socinienne des années 1690, chez William Sherlock, Robert South et John Wallis. Elle révèle alors de manière lumineuse l’état du christianisme après le tournant hobbesien.The political theory developed by Hobbes in the Leviathan substitutes representation for Incarnation as a pattern of civil unity. As a consequence, this substitution alters not so much Christian policy than christianism itself, in its very nature. And it is best illustrated by the doctrine of the Trinity, which used to be a prototype of « community » . Hobbes redefines the concept of a person as an intelligent being that represents itself or another, and thus undoes the traditional conception of perichoresis and makes it impossible to rationalize the Trinity. The theoretical obstacle that Hobbes places in the core of the doctrine of the Trinity is analysed here in its impact on the Socinian controversy of the 1690s, in William Sherlock, Robert South and John Wallis, and it sheds a light on the condition of Christianism after the Hobbesian moment. A famous theorem by van der Waerden states the following: Given any finite coloring of the integers, one color contains arbitrarily long arithmetic progressions. Equivalently, for every q,k, there is an N = N(q,k) such that for every q-coloring of an interval of length N one color contains a progression of length k. An obvious question is what is the growth rate of N = N(q,k). Some proofs, like van der Waerden's combinatorial argument, answer this question directly, while the topological (...) proof by Furstenberg and Weiss does not. We present an analysis of (Girard's variant of) Furstenberg and Weiss's proof based on monotone functional interpretation, both yielding bounds and providing a general illustration of proof mining in topological dynamics. The bounds do not improve previous results by Girard, but only—as is also revealed by the analysis—because the combinatorial proof and the topological dynamics proof in principle are identical. In his widely-discussed book, Real Freedom for All, Philippe Van Parijs argues that justice requires the provision of a universal, unconditional basic income. Some critics reject that conclusion on the grounds that it violates requirements of reciprocity or prohibitions on exploitation, free-riding and parasitism. This paper explores a less familiar critique, which operates within the same resource egalitarian parameters as Van Parijs's argument, and leaves unchallenged his conviction that justice requires a basic income. Instead the paper suggests two reasons (...) to doubt his ambitious claims about its magnitude. First, the paper argues that if envy elimination is the fundamental egalitarian aim then Van Parijs's argument for boosting basic income by including jobs within the class of external assets to be equalized is unsuccessful. Second, it argues that Van Parijs fails to show that the provision of basic income should not be constrained by a more restrictive principle for correcting inequalities in personal resources than his favored compensatory norm. Before defending these criticisms, two preliminary sections describe Van Parijs's distributive principles and his central argument for basic income. (shrink)

This article investigates a theory of type assignment (assigning types to lambda terms) called ETA which is intermediate in strength between the simple theory of type assignment and strong polymorphic theories like Girard’s F (Proofs and types. Cambridge University Press, Cambridge, 1989). It is like the simple theory and unlike F in that the typability and type-checking problems are solvable with respect to ETA. This is proved in the article along with three other main results: (1) all primitive recursive (...) functionals of finite type are representable in ETA; (2) every term typable in ETA has a unique normal form; (3) there is a function defined by ${{\varepsilon}_0}$ -recursion which takes every typable term to a natural number which is an upper bound to the lengths of all βη-reduction sequences starting with that term. Johnsen Michigan State University Henrik Ibsen, like Flaubert, is a fundamental precursor of all subsequent modern literature. His development, which takes place over a lifetime of playwriting, is nevertheless only obscurely recognized in theories ofthe modern. Critics quarrel about his antecedents: Scribe, Feydeau, as well as Norwegian and Scandinavian dramatists and poets. Yet nothing in any of his predecessors could prepare one (...) for the great prose plays of the last twenty-five years of his career. How did he modernize himself? Ibsen said ofhis transition to prose, that he could no longer allow his characters to speak in verse, the language of the gods.1 It is tempting to begin reading Girard in here, because Ibsen offers us a fascinating variation on the historical moment ofcrisis represented by Flaubert, the moment of modernization itself, where the disintegration ofan accepted political and cultural aristocracy forced everyone to compete for prestige and for unique being in a common marketplace. Johnsen uniquely national literature that provokes a rivalry for atavistic or nativist preeminence: Who is the most Norwegian ofall? Ibsen and Henry James (as well as Borges) do not choose chauvinist atavism, yet they also avoid becoming mere disciples of the dominant philosophical traditions which have marginalized them. They are more outspoken discussants of the significant historical and cultural developments analyzed in Girard's Deceit, Desire, and the Novel because they are from "new" countries, outsiders to European culture. It is here we must avoid the occupational hazard ofcritical theory: we must not permit a resemblance between a literary and a theoretical text to degenerate into a transcoding of the former into the latter, without ever considering that their resemblance means that each proposes some contribution to a converging theory ofhuman behavior. Critics who merely convert literature into the theories they already know contribute little to literary knowledge, and nothing to theory. Girard has insisted on the quasitheoretical potential of literary texts from the beginning. Only by staying as close to Ibsen as possible, can we ever hope to add to the considerable work that Girard's hypothesis has already achieved. If there is a general principal at stake in not prematurely transcoding the language of Ibsen's plays into theoretical language (not being prematurely theoretical for the sake of a more inclusive theory), there is also the specific risk of burying the peculiar diversity of his dramatic accomplishment. Ibsen is above all the playwright of complex characterization —no one before him was as subtle in motivating the ordinary characters ofeveryday life. Yet during his time, his plays were awaited for the intense discussions of ideas that they were certain to provoke. How is it that Ibsen is not considered the most theoretical and didactic of writers? Partly, the sheer number of controversial ideas and positions dramatized in play after play kept him from being seen (for very long) as the propagator ofany one ofthem. Michael Meyer reproduces in his biography ofIbsen a contemporary Norwegian political cartoon, which depicts Ibsen flailing first right, then left, then all (Meyer 447). More importantly, Ibsen, beginning with Samfundets Stotter (1877) [Pillars ofSociety], created a drama of ensemble theorizing conducted by characters themselves. This is the case for me again today regarding one of his later books, The Scapegoat. I cannot forget the dazzling excitement of 1972 when Violence and the Sacred first appeared. And then for me came a moment of hesitation, of doubt: isn't this explanation too psychologizing? Aren't the Gospels too easily exonerated ofthe accusation ofviolence? But I thereafter experienced disappointment with alternative accounts, principally sociological ones, and in particular with the one given by Maurice Bloch in La Violence du religieux. I am going to take the risk of a personal interpretation ofthe intimate relation between religion and violence. My own conviction, at bottom, is that I have been able, by broadening and deepening the issue, to discern the point where this very movement of going deeper bifurcates and branches out toward external violence. I have clarified my position in La Critique et la conviction and in my more recent debate with J.R Changeux, Ce quifait que nouspensons on this complicity between religion and violence. And it was in pursuing the direction opened up in La Critique et la conviction that I rediscovered an 2 Paul Ricoeur interest in The Scapegoat. I found his interpretation not only to be complementary to my own, but its necessary complement. I will now proceed to show how René Girard's thesis is necessary to my own thinking. So now I will go directly to my interpretive proposal, then I will turn to the position of Bloch in La Violence du religieux, a sociological interpretation, in order to come back in the end to Girard. It is by way of reflection on tolerance considered as a progressive initiation that I arrived at the interpretation I am going to present. At its minimal state, we find only the tolerance ofthe intolerant person, who states, "I don't agree with what you believe, I disapprove of it, but I cannot prevent it. I tolerate it in the sense of not being able to prevent it; I would like to prevent it, but I do not have the power to do so." At a second level, tolerance is more positive, saying, "I maintain the conviction that I am the one who has the truth, but I recognize, by way of being accommodating, that you have the right to profess what I hold as false, and I do this in the name ofjustice. That is to say, you certainly have the right, and it is one equal to mine, to profess what you believe, although I take it as false." I would say that the force of the principle ofjustice as thus expressed is this: any other life is worth as much as mine. Let us say that what I recognize here is the right to error. But at this stage I am torn within by the truth that I believe to be unilaterally mine and the justice that entails recognition ofthe other, which I place on another level from that oftruth. I make a further step in pursuing the issue, at a level farther advanced, when I say, "My adversary has perhaps a part ofthe truth but I don't know what it is." I would say that this is the perspectival version oftolerance: the other person sees a side of things, which I cannot see. But our positions cannot be substituted for each other. My friendship with René Girard and Raymund Schwager has been of utmost significance for my life and work; therefore it is an honor to share some of my reflections on their correspondence. I should point out that I know René Girard much better than I knew Raymund Schwager. I first met Girard in 1987, and I have been with him many times in the classroom, in seminars, in his home, and on the telephone. However, I do feel (...) that in 1991 I became a friend of Raymund Schwager quickly in a deep spiritual way. This friendship continued and deepened until his death in 2004, even though I saw him and conversed with him far fewer times than with Girard. The debate over the place of religion in secular, democratic societies dominates philosophical and intellectual discourse. In lieu of an abstract, here is a brief excerpt of the content:The Destruction of the Seven Nations in Deuteronomy and the Mimetic Theory Norbert Lohfink Hochschule Sankt Georgen, Frankfort The book of Deuteronomy is a narrative with two narrative voices which do not necessarily present the same perspective, the one of the narrator, the other ofMoses. By employing the technique of showing rather than telling, the narrator allows his Moses to articulate a new design of the world in the (...) Deuteronomic law. Although mimetic theory may be important to our understanding of both perspectives, I will focus here solely on that world presented by Moses' speeches.1 A brief summary of my essay "Opfer und Säkularisierung im Deuteronomium" (Sacrifice and Secularization in Deuteronomy), in whose final section I found it necessary to tum to René Girard's mimetic model for clarification of the evidence, provides the basis for the revision and expansion of that study which follows. Deuteronomy—a new conception of the sacred My essay was in the form of a debate with the secularization thesis of Moshe Weinfeld, whose point ofdeparture is the Deuteronomic centralization of sacrifice in Jerusalem.2 In Deuteronomy and the Deuteronomic School, Weinfeld argues that all sacrifice as well as everything sacral was abolished throughout the land, that the sacred was restricted to the central cultus and all else became the profane. Although I cannot review those assumptions here, it is important to point out that the evidence is more complicated than Weinfeld seems to admit. In the book of Deuteronomy, we see that sacrifice indeed is abolished throughout the land. Less apparent is the fact that that restriction extends also to the rituals of sacrifice practiced by the central cultus. There is no mention of such rituals in Deuteronomy. A close study of the text reveals that they in fact have undergone a subtle transformation. The 14 centralization laws which describe the pilgrimage to the central sanctuary are presented in a literary form that resembles a ritual (see the tables in Lohfink 1992, 25-31). The high point of that pilgrimage is not the slaughter and offering of animals but the joy of a common meal. The killing of the animals is relatively insignificant in the light of the celebration of Israel's existence "before the countenance of YHWH." The Israel that celebrates this festival is moreover a society where there are neither poor nor needy. This ideal society constitutes in Deuteronomy the true sacred. By comparison with the older, archaic-cultic, understanding of this sacred the transferrai of the world-reality of the society 'Israel' into the sacred appears to imply its disintegration. But this is not the case. Deuteronomy embodies an extension of the sacred, not its demise. It presents a new interpretation of the phenomenon. The process of transforming the meaning of the sacred is mirrored in designation of Israel, indeed all of Israel, as qadosh 'holy'. It is no longer the priests alone who are considered holy but the entire population. Deuteronomic law is framed by statements that name Israel as "a people holy to the LORD your God" (7:6; 26:19) and that promise the holiness of Israel as a future blessing (28:9).3 Now 'holiness' always means the marking of a partial realm out of a greater realm which becomes thereby the 'profane'. This is what is meant in Deuteronomy. The nation of Israel is 'holy' in contrast to the other 'nations;' it is, according to 7:6, the "people for his own possession out of all the peoples that are on the face of the earth." In 26: 18ff. this rhetorical formula splits into two discrete references, the one stating that Israel wül be "a people for His own possession," the other that "He will set you high above all the nations He has made." Introduction This paper is an attempt to apply René Girard's mimetic theory to the origins of historical writing, specifically the composing ofIsrael's story, vis- à-vis the origin of kingship. What I do not intend to deal with is the exact chronological beginning of historical narrative in ancient Israel. Whether or not this (...) sort of writing began immediately, it is quite clear that kingship is a problem in a way that no other office or role was in the scriptural texts. In the study of Israelite historiography and Israel's understanding of history there are many issues that have been discussed and debated. Among English speaking scholars the works of John Van Seters have been, in recent years, the most widely read on this topic.l Van Seters himself argues that the "Court History" or "Succession Narrative" in 2 Samuel and the Yahwist (J) narrative ofthe Pentateuch, or Torah, which scholars have commonly thought to be the oldest ancient Israelite history works, were composed in the exilic period (after c. 586 B.C.E.) subsequent to the completion of the "Deuteronomic work" (Josh., Judg., Books of Sam., Books of Kings). A Greek model of history writing was by then known and used by the authors of these histories previously and wrongly understood to be so old. However, prior to these historical works influenced by a Greek model was the work ofthe Deuteronomist, i.e., the books ofJoshua through Samuel, which integrated various earlier sources and traditions into a view of Israel's past that was informed by a definite theology ofhistory. This history is that of "the first known historian 1 In his approach to the texts Van Seters does not deal with any of the questions raised in the recent readings and hermeneutic approaches informed by literary theory. 92James G. Williams in Western civilization truly to deserve that designation" (Van Seters, "Search" 362). My purpose is not to argue with most of Van Seters's conclusions. In my judgment he is right to question the thesis of Hermann Gunkel and Gerhard von Rad that history writing evolved from earlier legend (Saga). I likewise agree that although there are many parallels among Israelite, Mesopotamian, Egyptian, and Hittite texts (including divine intervention in history, as shown by Bertil Albrektson), one still does not find among these other peoples a genre that could be called historiography. Van Seters borrows Johan Huizinga 's definition of history as "the intellectual form in which a civilization renders account to itself of its past" ("Search" 1). I think the definition is helpful but it lacks both a generative center and a delimitation of literary form. I propose that it be changed by extending it in two respects: (1) The intellectual form of self-understanding is rooted in the sacred as its primary problematic. In this essay I will try to show that the beginning of history writing in ancient Israel both starts from and attempts to break from the ancient sacred order as mediated through the sacral institution ofkingship. (2) Concerning literary form, history in the sense intended here requires a narrative about a nation and specific individuals (even if the divine and miracles are part of this world) that is long and continuous enough to form a coherent picture ofthe significant past. There was clearly no writing like that prior to Israelite historiography. I think the main problem in Van Seters's approach is that he misses the impulse ofhistory writing. That impulse is kingship. I don't mean this simply in the older sense, going back to L. Rost and Gerhard von Rad, that history writing begins with the cultural efflorescence that emerged in the reign of Solomon (c. 960-922 B.CE.) and used even earlier sources stemming from the period of David's rule (c. 1000-960 B.CE.).2 Kingship was, rather, an office created by the fundamental dynamic of culture, namely the sacred and its mechanisms. In the period 1800–1870, French physicians approached psychic illness (Philippe Pinel’s “neurosis”) within competing “cerebralist” and “visceralist” frameworks. Cerebralism, which dominated the specialty of mental medicine, sought the origins of psychic illness in lesions of the brain and central nervous system. “Visceralism,” upheld by generalists, clung to the view of the ancients that psychic disorder was seated in the abdominal viscera. The distinction enjoyed credibility thanks to widespread acceptance of Xavier Bichat’s “two lives” doctrine, which demarcated functions of the (...) central and the “vegetative” nervous systems. Once the “two lives” conception was undercut after midcentury, cerebralists sought to draw disturbances of appetite, digestion, and eating within the domain of the central nervous system. This essay suggests that historical study of “hysterical anorexia” and related disease entities that displaced “neuroses of the stomach” has overemphasized sociocultural determinants to the neglect of the internal dynamics of biomedical science. The reputations of scientists among their contemporaries depend not only on accomplishment, but also on interactions affected by influence and personality. The historical lore of most fields of scientific endeavor preserve these reputations, often through the identification of founders, innovators, and prolific workers whose contributions are considered fundamental to progress in the field. Historians frequently rely on the historical lore of scientists to guide their studies of the development of ideas, exhibiting justifiable caution in reassessing reputations in the light of (...) current knowledge. However, the transmission of historical lore can obscure the relative importance of accomplishment, influence and personality in shaping contemporary reputations, leaving the historian to either accept reputations at face value or attempt to reconstruct the context in which they were created. The science of taxonomy, because of its rules of priority, leaves a relatively accurate record of historical accomplishment through the persistence of taxa in catalogues and faunal guides. These records allow the modern historian an unbiased means to assess the relative accomplishments of historical figures and therefore a means to critically reassess reputations independent of personality and influence. In the historical lore of North American ichthyology, Louis Agassiz at Harvard and Spencer Baird at the Smithsonian emerge as central figures in the early development of the field during the mid-1800s, contributing not only through the quality and quantity of their science, but also through their roles as institutional leaders and mentors to workers who followed. Charles Girard, originally a student of Agassiz's and later a coworker with Baird, receives little notice in the history of ichthyology, and his reputation is that of a minor player in the initial description of the North American fish fauna, and one whose work appears to have been flawed or even careless when compared to his contemporaries. However, a review of both contemporary and modern taxonomic works reveals that Girard's productivity far exceeded that of either Agassiz or Baird. Furthermore, an examination of the tendency of Girard and his contemporaries to introduce synonymous names into the literature, which might reflect careless or uncritical work, suggests that Girard was among the more accomplished workers of his era, including Agassiz and Baird. Girard's low ranking in the folklore of North American ichthyology, therefore, can not be attributed to discernible shortcomings in his scientific work, but rather to a public and private campaign of criticism waged by Agassiz after Girard's departure from Harvard. While Agassiz's dispute with Girard stemmed from their personal interactions, he expressed them as criticisms of Girard's work, and thus helped shape Girard's scientific reputation as it has been transmitted through the lore of ichthyology. This case study reveals how scientific reputation may not always rest on accomplishment, but can be influenced by personal interactions obscured by time but nonetheless important to history. In his explorations of the relations between the sacred and violence, René Girard has hit upon the origin of culture — the way culture began, the way it continues to organize itself. The way communities of human beings structure themselves in a manner that is different from that of other species on the planet. Like Albert Einstein, Sigmund Freud, Émile Durkheim, Martin Buber, or others who have changed the way we think in the humanities or in the human sciences, (...) Girard has put forth a set of ideas that have altered our perceptions of the world in which we function. We will never be able to think the same way again about mimetic desire, about the scapegoat mechanism, and about the role of Jewish and Christian scripture in explaining sacrifice, violence, and the crises from which our culture has been born. The contributions fall into roughly four areas of interpretive work: religion and religious study; literary study; the philosophy of social science; and psychological studies. The essays presented here are offered as "essays" in the older French sense of attempts or trials of ideas, as indeed Girard has tried out ideas with us.
